Is there a way to "flag" a discussion? I have seen many interesting and helpful posts, and it would be nice to be able to flag them or put them in a personal folder for future reference instead of searching for them.

Yes, there is. Simply select the bookmark this page tab at the top of the discussion, which will add that page to your personal list of bookmarked pages. To view pages whcih you have bookmarked and which have changed, select the link my bookmarks at the very very top of any TaxAlmanac page. There is a link from that page that allows you to view all of your bookmarked pages and to remove the ones that you are done with.

You can also have TaxAlmanac send you an email when any page on your bookmark list is changed! See Discussion:Frequently Asked Questions#Can I be notified via email when my question is answered? for more information on how to set this up.
